Hello! We are flying into Milan (MXP) from NYC, scheduled to arrive at 11:05 AM (no checked bags, carry-ons only). From there, we are self-transferring to a flight to Palermo, and we have a choice of an easyJet flight departing MXP at either 2:45 PM or 6:35 PM. If we choose the 2:45 PM flight, are we giving ourselves enough time for the self-transfer? Or should we opt for the later flight?

IF your flight arrives on time and your bags conform to easyjet regs ( https://www.easyjet.com/en/help/baggage/cabin-bag-and-hold-luggage) you have 3 hrs, which should be adequate.
With travel super messed up right now, I would choose the 6:35 pm just for peace of mind.
When I visited Sicily in 2018, I opted to fly to Palermo after spending an overnight in Milan because I didn’t want to take the risk of missing the connection.
Do check easyJet’s luggage size limits because they’re very strict and, in my experience, were enforced by the gate staff.

We are traveling in early September.
We're also in one of those situations where our bags are small enough to carry onto the Delta flight to MXP, but we will probably need to check them for the easyJet flight. Does that affect anything?

Most likely have to leave the secure area to go to baggage drop off, and then have go through security to get to your gate.
What is the recent history for timeliness of the NYC-MXP flight?
3 hours should be adequate, IF you get all 3 hrs. The key, and the wild card, is 'when' your flight arrives at MXP
