I have reservations for a Scavi tour which finishes in the grottoes. May we then stay in the Basilica, rent an audioguide and merrily tour the inside of the Basilica or must we exit?

You can stay in the basilica as long as you wish after the scavi tour. No need to exit until you are finished. Donna

You can stay in the Basilica as long as you like. It's just a church (oh man and what a church it is). I don't remember if they had an audio tour there, but Ricks audio tour and guide book will do very well.
