We have booked the underground Vatican Scavi tour at 1:45 this July and would like to visit the Sistine Chapel afterwards. Do we need to purchase separate tickets in advance to do so?

The only way to see the Sistine Chapel is through the Vatican Museums. Yes - that will involve buying tickets.
