We are taking a day trip from Rome to San Giovani. My mom wants to see all the Padre Pio sites. How much time do we need, to see things at a leisurely pace? Can it be done in 4-5 hours? Does the bus from Foggia to SGR run frequently? Any advice greatly appreciated.

I would plan on a full day. You want your mom to be able to take her time at this major pilgrimage site. Leaving Roma Termini st 8:05 you will arrive in Foggia at nearly 11am. You may find a tour that has a better schedule (over 4 hours each way by train and bus).
You can google "San Giovanni Rotondo tours", but this is a long trip from Roma. You may want to consider an overnight.
