The most central area to the main sights is around Piazza Navona and the Pantheon.
We stayed a few blocks off the Termini. Loved the easy access to busses, metro and trains. There are a number of 3 stars in the Termini area and the Repubblica.
Check out this website. www.cross-pollinate.com It is a bed and breakfast and apartment booking service for Rome, Venice and Florence. It is owned and operated by an American family living in Rome. They are very reasonable, recommended in Ricks book on Italy. I have used them many times and everytime was great.
I second Mark's suggestion of Cross-Pollinate. We stayed at the Appartamento Filiberto, walking distance to the Coliseum and close to the subway and eateries.
