Rome on June 29, 2017

Since this is the Feast day of St. Peter and St. Paul, will every site, church, basilica, stores, restaurants, etc. be closed?

Nope, quite a lot is open on the 29th, In fact, most attractions will be, aside from the Vatican Museums and St Peter's. Others of the churches may have special masses. But here are just some of the open attractions I found with a quick lookabout:

Galleria Borghese (pre-reservations are mandatory)
Castel St. Angelo
Colosseum/Forum/Palatine
National Roman Museum: Palazzo Massimo alle Terme, Baths of Diocletian, Palazzo Altemps,
Ostia Antica: if you want an easy day trip from central Rome
Portico of Octavia (free: walk through and read the signage in English)
San Giovanni in Laterano (may have some masses)
Terme di Caracalla (Baths of Caracalla)

I wouldn't worry about a ton of restaurants being closed.

Of course not. The city doesn't shut down for this. Churches will have special events and some stores or restaurants may shut down but the city will run as normal.
