Can someone please give me a few tips on the best and quickest way to get from Terminal 3 to 1. I only have 1 hour and 20 minutes at most to connect. I heard the Rome airport is undergoing a lot of construction.

Ron in Rome covers T3 arrivals very well here, and you can see the diagram of the airport and where T1 is in relation to your arrival. Hope you will have only carry-on baggage as that is the biggest delay in arriving at FCO: the time it takes to get checked bags.
On our last arrival (late August), admittedly we did not have to go on to T1, but construction did not seem to be causing any problems.
I'd agree with Laurel - if you have separate tickets, have to wait on your checked luggage, then recheck your luggage, then go back through security, you won't make it!
A lot of the logistics of your trip depends on WHERE you are coming from. If you're coming from the USA (or outside the Schengen zone) you'll have to do immigration/passport control. Depending on how many planes are landing when you're arriving, the wait can be 5 minutes or 45 minutes!
FCO is a little confusing. The Terminals, 1, 2, 3, and 5 - ALL NUMBERS - are primarily the unrestricted public areas. Once you pass through the Security parameters, you are in the Gates area.... which are ALL LETTERS (It's a little different for Gates G & H because they are the non-Schengen gates).
For example, I am arriving next week from Vienna in "T3" and meeting friends 30 minutes later in "T1"... No Worries because we both are arriving from Schengen countries. I will be arriving in the D Gates (often referred to as T3) and they come in at the B gates (often called T1). You can actually walk between these guests without restrictions. So it will take me about 10 minutes to get to their gate.
Once you go outside security everything changes... and you are either in T1 or T3... Neither T2 (easyjet) or T5 do arrivals...

I am taking Atalia from the USA to Rome (which lands at Terminal 3) and then connecting for Naples at Terminal 1 on Atalia as well, so I don't need to deal with my baggage. Is it simply a matter of going through Passport Control, staying in the "secured area" and following the signs to Terminal 1 without ever having to go outside?
Yes, if your flights are are all on the same ticket, you will enter passport control looking for the SIGNAGE reflecting connecting flights. To use this line you MUST HAVE your next flight's boarding pass. Thus when you start out in the USA, get that 2nd flight boarding pass so you have the authorization to use the connecting flights entry point/line.
Once you clear passport control, you'll exit - and still be in the secured area (in fact, you'll see security on your right) - and it's about a 15 minute walk to the "B gates" from which your flight to Napoli will probably depart. There will be signage with departing flights posted so you can see the correct gate, but I've flown out of the B gates about 85% of the times I flew domestic Alitalia. Good Luck!
