I know that the roma pass lets you cut the line for the first two entries, but what happens when you are looking for discounted entry to other museums? Do we have to wait in the crazy long line?

You'd have to buy tickets somewhere, so that would generally be the ticket line. But no place else that's covered is going to have the lines that you find at the Colosseum/Roman Forum, where you'll probably use one of your free entries. The Borghese Gallery doesn't have much line, since visitor numbers are limited and you need to reserve (do that buy phone when using the Roma Pass).
The Vatican Museum is not covered by the pass, so your choice of booking ahead or standing in a long line there is a separate decision. And St. Peter's Basilica is free, but the security line can be slow.

Best part of the Roma Pass was the free access to all public transportation. While the subway system is minuscule compared to other big European cities, being able to avoid the traffic and zip over to another neighborhood was a godsend.

I don't know if this response helps, but my husband and I will be in Rome for 4 days in a few weeks, and we are NOT planning on buying the Roma Pass. We want to go to the Vatican and Colosseum and aren't very interested in other ticketed attractions.
Being the anal organizer I am, I crunched all of the numbers on a spreadsheet for the Roma Pass vs. attractions alone vs. transit tickets alone vs. various tour prices for the Vatican (since it's not covered by the Roma Pass) and so on ...
Based on what we want to see and do when we're in Rome, I found that the Roma Pass only saved us about 10 Euros.
I already prepaid for Colosseum tickets online, and we're just going to buy the 3-day transit pass when we get there. :-)
After the use of your free entries you must wait in the regular lines for the sites you plan to visit. The good news is there are only two sites in Rome with crazy long lines- the Vatican museums (not covered by the pass) and the colosseum. If you use the pass for the colosseum you don't need to worry about lines at any other venue. You may encounter a few people in front of you but it won't be crazy long lines like at the colosseum.
