Just wondering if I make reservations for Vatican museums does that ticket include The Sistine Chapel and St Peters Basilica?

The Sistine Chapel is inside the museums so yes, the ticket includes that.
St Peters Basilica is free but requires a paid tour to ensure direct entrance to the church from inside the museums versus walking outside to the main entrance. That entrance involves another security queue but it moves along pretty quickly.
