My sister and I will be going to Rome and Florence at the end of September into the beginning of October. Will we need reservations for these museums, seeing that this time of year might not be as crowded as the summertime?
Yes. Especially the Uffizi. We just got back from Venice, Rome and Florence. Book Uffizi at least a month a head of time.
The crowds will be smaller but still a lot of people and lines.
I would still get reservations for Florence but you don't need to get them more than a day or two in advance.
I'm not sure about the Vatican Museum. We have an Italian friend who has friends, etc. to avoid lines.
We were in Florence for eight days at the end of September last year and the lineups for the Uffizi and Accademia were immense every day seemingly throughout the whole day.
We booked in the first week in July through our hotel and were able to get the exact hours and days we wanted. We sent an e-mail to our hotel with times and dates and they sent back an e-mail confirmation with times and dates. I would book as soon as you are able to and not chance not being able to get the days and times you prefer.

just reserved both Uffizi and Accademia in Florence for mid June. Our hotel did this for us. The original times we wanted were already sold out so had to do second choice. I'm suspecting it won't be as busy in September though. Have a good trip!
book reservations...we just returned this week and the lines were long...but with a reservation it worked great at the Ufizzi ...also the vatican..we booked directly with the vatican and this skipped the line and the tour was greattttt Joann
