We will be going from Rome to Siena, probably by bus. Where is the best location in Siena to pick up a rental car and drop it off a few days later? We may decide to drop the car in Florence. If so, what would be the best location to drop it there? I would like to avoid the ZTL's.

To avoid the ZTL's in Florence, you need to know where the ZTL's are, go to this map to see where the ZTL's are.
We will probably pick the car up and drop it back off in Siena. I see there are pick up places both downtown and in the city. I have not yet been to Siena and I don't know what would be the easiest place to pick up after arriving by bus, hopefully avoiding any ZTL. I was hoping that someone with experience with getting a rental car in Siena could advise me of the best place to get the car.

No problem avoiding the ZTL in Siena, all the rental locations are outside the walls. I think "city" and "downtown" are loosely used. From the bus station I think you will need a taxi to any of the rental companies.
