We arrive in Pisa late evening spend the night, and head to Florence for one night and then going to tour the hill towns in Tuscany. My question is should we pick up the rental car in Pisa before heading to Florence or should we pick up the car in Florence. I haven't been able to find the cost of a train ticket from Pisa to Florence.

Pisa to Florence will cost 5.70 euro. There is no point in picking up the car in Pisa if you just want to get to Florence.
A car is worse than worthless in Florence. You can't drive to any of the sightseeing spots and parking is expensive. Pick up on your way out and PAY attention on how to get out of town without ZTL violation.
Consider taking the train to the Florence airport and picking up your car there rather than downtown to avoid the horrors of city driving and possibly getting in a ZTL in the city center. It's relatively easy to get on A1 autostrada for connecting roads into Tuscany. Google Maps will show you route directions. Get a detailed map like Michelin's Central Italy with 1/400000 scale to give you enough detail for driving in Tuscany. Get the Italian version, not English--"Italie Centre."
