We are taking the train to Florence, but after that, we want to rent a car to drive through Tuscany. Is there a convenient place to rent a car in Florence, that might be less difficult to drive out of Florence, (on the outskirts). Also, we would like to drop the car off in Pesaro, then train to Venice. Is there a company better than others?

We have used auto europe for the last 2 years. It is an American company that sets everything up for you in less than 24 hours. You can go on line and reserve or by calling the 1-800 number. We have had excellent service and reliability.
It sounds counterintutive, but, do NOT try to drive out of the city of florence in a car. Go to the bus station next to airport, take a bus to the airport, rent the car there. When you leave it is relatively [we hope] easy to find your way out of the airport and on to the auto strada. Life is then much easier. I have done this three times.
We rented a couple of times a Sixt in Florence. It was just outside the touristy area and it was very easy to get to the highway (I'm not sure if they have a drop off location near Pesaro). I would stay out of the heart of Florence with a car, but the perimeter road wasn't bad. It wasn't much different than driving in San Francisco (minus the hills of course). Renting at the airport is an option, but there are usually high fees associated with it, not to mention the transportation costs to get to/from the airport. We also used Kemwel for reservations. The reservations agent can give you all the information about the rental companies they use and the terms of the insurance provided.
Go with autoeurope. They have always given us the best rates and great road maps. They also have drop offs in many places. I do not know about Pesaro specifically.
