We only have three days in Rome. Can anyone recommend a tour guide or agency that they used that got them thru the lines and they didn't waste anytime in the Sistine Chapel & The Vatican Museum?

Did you try booking directly through the vatican? Their tours allow you to bypass the lines. It takes 2 hours and ends at the sistine chapel. If you don't want to do a tour you can purchase tickets for a timed entry. This will also allow you to bypass the line.

You may also want to check out romapass.it. It is a discount card that allows you to bypass the lines at the colosseum and other sites. It gives free and discounted entrances and also a transportation pass good for the metro, trams and buses in Rome. Check it out online to see if it will save you some money.
