I can recommend Lucca. It has a nicely-preserved historic quarter surrounded by ancient walls which can be walked or cycled on. It is also close to Pisa so, if you want to see the tower, you could easily do both.

Siena is best reached with the hourly bus, leaving from the bus station in front of the main railway station Santa Maria Novella. The »rapid« bus takes 1hr15min. Best inform for the exact timetable at the bus station.
Siena will take a whole day.
Several tour companies do just that. Some also incorporate wineries too.
Just google day tours from Florence, a bunch will come up.
