Depends on the mode of travel. Car? Train? Ferry/train? Bus/-train?
To add to Jean’s comment I’d like you to know there is also a helipad in Bellagio, up the hill on Via al Perlo.
But if you are like most of us, and your name is not George Clooney, know that the train from Varenna to Milano centrale takes about 70 minutes. The ferry from Bellagio to Varenna takes about 15 minutes, then from the dock to the station it’s less than 10 min walk. So if all timetables align you could be at Milano Centrale in about 2 hours.

Yes, but check the timetables I provided. Trains depart only once every hour or even every two hours, they don’t run every 10 minutes. Ferries also don’t run every few minutes, so you need to plan your trip accordingly.
did you choose ferry/train for your trip into Milan? I agree that if the stars align it can be a couple of hours, if they don't, considerably longer
You could also take the C30 bus to Como, taking about 1 hour, then walk to Como Nord Lago station (about 5 minutes) and get a train to Milano Cadorna station, which is close to the Duomo. Train fare is 5.20 EUR and trains are at least every hour and takes 1 hour to Milan.

Is this just a day trip to visit or are you moving to a new lodging in Milan ? If the latter don't forget to add time to do something with your luggage.
There is also the option to take bus from Bellagio to Como and take train from there to Milan. Co-ordinating those schedules may/may not be easier than the ferry and train
We are ending our trip and are heading to Milan to see the Duomo and Last Supper then spending the night before flying back to the states.
So I guess we are looking for the fastest way from Bellagio to Milan.
Last time to Bellagio and Varenna almost got stranded there over night as of 3:40 pm. A few more boats scheduled but boat out - which made our day passes useless. So be careful,
In past years took the bus from Bellagio to Como 1 hour but we bought the tickets night before and not many buses. And a friend drove us from Milan to Bellagio. It seemed an hour without going through Como. All of the road methods involve scary turns looking down a cliff into the water.
The bus from Bell to Como may be a better idea than lining up ferry and train schedules.
Maybe, but it so close and so easy it would be a shame not to see how the ferry and train line up. Right in the town of Bellagio, onto the ferry, just a few minutes if you don't have the loop via Menaggio (and it is pretty anyway), and about a two or three minute walk up the hill to the station. So if it does line up you're singing.

We will be staying in Bell for three full days so I’m guessing we will get the ferry times down pretty well.
I just want to get to Milan quickly so we can get both the Duomo and the Last Supper in.

If you take the bus, the train from Como Nord Lago goes to Milano Cadorna station which is walking distance to the Last Supper site.

The spring ferry schedule is out, good until May 25, and it shows a fast boat from Bellagio to Como at 6:42, arriving at 7:28, and one at 7:12, arriving at 8:05. Summer is liable to be more frequent. So fast ferry is an option to the bus, a little quicker and much more scenic.

my memory is that the fast ferry dock in Como is a little hike to the S Giovanni station. It has been a couple of years but that's my (maybe incorrect) memory.
My concern now is that you are building this around the Duomo (remember the roof - perhaps the best bit) and the Last Supper. The Duomo is relatively easy, but tickets to the Last Supper are like hens' teeth. Often you have to take what is offered rather than a preferred time and/or date. You can't just show up and go in.
Tickets haven't been released yet as far as i know for your dates, but it is worth keeping an eye out.
But, you do not want Como S. Giovanni station, you want Como Nord Lago station which is a short walk from the boat dock. Trains from Lago go to Milano Cadorna station, which is walking distance of the Last Supper church (Santa Maria della Grazie).
I’m all over LS tix which go on sale Wednesday. I’ve already set an alarm, registered and hopefully ready to go!

We are leaving June 7th for Milan so we have time. But it’s these details I try to anticipate so no surprises (other than the ones we will have regardless of scheduling!!😂)
