We will be visiting Rome the last two weeks of December and would like to make a day trip to Pompeii. Will out experience be compromised in any way by the recent heavy rains? Is it safe to take the train from Rome. Can anyone recommend a good tour/tour guide? I'd assume that there are bus tours that leave from Rome each morning. Any recommendatons?
If you want to do a daytrip fully escorted from Rome, the cost is pretty high. I love Walks of Italy and I am sure you would have a quality experience, but you can DIY for less. Gaetano Manfredi is an outstanding private guide. Not cheap at (last I knew) €200 for 2 hours, but fabulous. (We used him in Dec 2011.) You can take the fast train to Naples, then the Circumvesuviana to Pompei Scavi. If you buy tickets in advance for Rome-Naples-Rome you can save some €€. Full price is €43 one-way, but you can buy for as low as €19 if you get super economy non-refundable tix. Soooo, DIY is maximum about €372 for two people, plus Circumvesuviana which is cheap. You can certainly look for other tours, hire a guide at the gate and take your chances, or self guide to cut costs.
It's safe to do this. The weather may have had some affect, but the site is not closed nor likely to be. Some sites within the scavi may be closed from time-to-time for flooding or for restoration. That can happen in any season.

Both the .Italo and Trenitalia Freccia trains have an excellent safety record despite the very high speed. I am not aware of any recent accidents.
