Will they stamp your passport at the Vatican Museum?

Highly unlikely given how insanely crowded the museum gets…maybe if you ask nicely?

may i ask this, I have a Scavi tour booked. Do I also need Vatican City access? If so, how do I get that?

No special access documents needed for the parts of Vatican City that are open to the public. Just bring your reservations/tickets for the scavi tour. Your passport is your legal ID in Italy so you should also have it with you when sightseeing.

Unfortunately no, they don't stamp you passport at the museum. In fact there isn't in any point a place in the Vatican state where the passport is controlled and stamped. Maybe you can ask at the post office if can be stamped the passport.
