We are driving from Camp Darby over to the train station to catch a train to Rome. Where can we park all day near the main train station in Pisa that is within walking distance to the train station?

Or does Pisa have pretty good cab service? Is there a taxi stand at pisa centrale?

Since you're staying on Darby I'm assuming you have a military issued ID. Check with billeting to see if they run a shuttle service. We've used the one on Vicenza to get to Venice so I'd say a good chance that Darby would have something too.
