My family will be arriving in Milan from Southern France, by rental car. We have tickets to see the Last Supper on Thurs. Oct. 16 around 1pm. We plan to tour the area for a few hours (Duomo, La Scala) then we plan to drive on to Varenna/Lake Como area. Any suggestions for parking? Is it best to park further outside the city & take the metro? Is there a Limited Traffic Zone in Milan?

Yes, there is a ZTL around the center of Milan. You now also need something called an Eco Pass to drive in Milan at all during the week, including outside of the ZTL zone. I think the Eco Pass costs around 5 or 10 euros, but seeing as there is always a lot of traffic and parking is scarce, rather than deal with all that stress, I would park the car outside on one of the metro lines and come in that way.

It depends on where side of Milan you are coming in on. In any case you have to the yellow line is best for the center of Milan, though you can also take the red line to get to Duomo, but the yellow one is nicer. If you go to http://www.nbts.it/milano/mappa_metropolitano_1.htm you can see a map of the whole system and see how to get around. Sometimes when we go to Milan we drive to Gessate (all the way out on the Green line) and leave the car there. Or you can also take a train to Milano centrale from an outside town and take the yellow line from Centrale over to the the Duomo. What is your route towards Milan?
I'm sure you are getting great advice from Claire, but I just wanted to add that we drove from Genoa to Milan last summer and parked outside the city center and took the metro. It went quite smoothly (except for getting out of the parking lot, which is a whole other story). Below is the info I had found about the location of parking areas that give easy access to the metro. I believe we parked at Famagosta.
Along the subway lines there are ATM's car parks. This allow a practical interchange with the urban transports. Electronic notice-boards are present along the principal roads in entrance to Milan for signaling the name of the nearest car park and availability of free car places.
The car parks are near to the subway stations:
MM1 (red line) Bisceglie - Molino Dorino - Lampugnano - Romolo - Sesto Marelli - S.Leonardo
MM2 (green line) Cascina Gobba - Cologno Nord - Crescenzago - Famagosta - Gessate
MM3 (yellow line) S. Donato
