We will be in the Dolomites in early October and are going to do an overnight side trip to Venice. We will have a car in the Dolomites but are planning to take a train from Bolzano to Venice, so as not to have to deal with traffic, parking and leaving car overnight in Venice, etc. We are staying in Castelrotto, so will drive to Bolzano to catch the train. Does anyone know if there are garages near the train station that allows overnight parking?

You could leave the car in Castelrotto in one of the garages, catch the bus to Bolzano (takes about an hour, 6 or 7 euro) and go from there.

I have looked at taking the bus from Castelrotto to the train station in Bolzano. However, we are trying to get a very early train out at 5:37 am, and from what I can tell from the bus schedule, the first bus doesn't leave until 6:15 am.

Hmmm, yup, buses won't be running that early. Don't know for sure about the station in Bolzano but the few stations I've been to usually had some parking areas. Just something to think about and don't know what your cost is on the train tickets but.....as early as you're leaving the drive between the two places shouldn't take any more than 3 and a half to 4 hours using the autostrada. Toll, somewhere around 10/12 euro, parking....probably somewhere between 40-60 euro but you may be able to get cheaper if you park in Mestre and bus it over.
