We will driving from Rome to Tuscany in October and only have time for one or two of these cities on the way. Which ones are the best bet?

Technically, Orvieto is in Umbra, not Tuscany. (Just had to say that.)
You didn't say how much time you have, but if I could pick just one, I'd go to Orvieto. One day and a night there would be great, but 2 days and 2 nights would be better.
My next pick would be Cortona. See it too, if you have time.
I preferred Orvieto. More to do, see, and walks are prettier in my opinion.
I've stayed in both Arezzo and Orvieto and enjoyed both places. The towns are very medieval and quaint. Arezzo is the cheaper of the two. Orvieto is more picturesque, overall. I stayed in the Hotel Continentale in Arezzo and the Hotel Corso in Orvieto. I found both on venere.com.
Maybe I wasn't too much help, but you will like each place.
