How would you suggest we get to Bari or Brindisi from Florence! Thanks everyone
Often a good starting point for queries like this is to visit the website Rome2Rio. I don't have total confidence in all search results, but it's not a bad first step.
Its about 6 1/2 hours by Freccia train with a change in Bologna to Bari, another 55 minutes to Brindisi.

That's probably would I would do. As much as I love Italian trains, I wouldn't kill most of a day on them to cover that amount of ground. Even with the time to travel from Florence to Pisa, you'll get there quicker.
I'd suggest using the train as Sam mentioned, as the travel time won't be much different and it will be a much more pleasant trip. Either way it's going to take the better part of a day for that trip.
While the flight from Pisa may seem quicker, you'll also have to allow for the rail trip from Florence to Pisa Airport, check-in, security, waiting time boarding and de-planing and transportation from the destination airport. You'll also have to contend with restrictive and possibly costly baggage charges and other things.
Your choice of course, but there's no way I'd use a flight on that route.
Mistral Air, a small airline owned by the Italian Postal Service, operated a seasonal flight from FLR to BRI aboard an ATR 72 during the summer months (I think from May to early November). I don’t think it was every day.
I don’t know if they are going to resume the flight for the next summer season, since the company announced a reduction of service last month.
At this point the flight options from PSA or BLQ may be the only ones left, however, as Ken mentioned, the train option is very competitive now, and that is the reason why, one after the other, all Airlines have canceled their flights from FLR to BRI over the years (from Meridiana, to Vueling, to Mistral). After the advent of high speed between Rome and Bari, there are simply not enough passengers to justify a non stop flight from Florence to Bari, and a layover at the Rome FCO hub, like going all the way to the Pisa Airport, would not save much time over taking the train.
