Hi. I am planning my trip in september. Is it possible to cover naples, pompei, amalfi coast and sorrento in 2 days? I also want to know the best coastal town with thermal pools close to naples. And how to travel to these places with cheapest means?

I'd say not if you want to do them any sort of justice. But what time of year? You would be coming from where? And where would you be traveling on to from there? How many NIGHTS can you spend in the region?
I will be travelling in the month of september. I will reach there from florence after visit the leaning tower of pisa and few hours in florence. In naples m planning 2days 2 nights. After that I am planning to travel to salzburg.

Then you definitely do not have time to cover it all. 2 nights = only one FULL day of sightseeing, and the A.C. is some distance from Naples. You are going to kill almost all of your other day with Florence, Pisa and just getting to Naples.
Honestly, with only 2 nights to spend in the region, I would use the time elsewhere...such as Florence if you are indeed intending on only spending a "few hours" there. It's a fascinating city that deserves more than that.

I agree that such a short stay in Naples would not be enough time to allow you to cover Naples, Pompeii, Sorrento, Amalfi Coast and a coastal town with thermal pools. Just getting between all 5 locations would involve several hours of local train and bus travel.
It appears you're trying to pack as much as possible into your trip, which is understandable. I mean this in a helpful way, you may want to rethink your itinerary to reduce travel time and instead use that time to enjoy your chosen destinations at a less rushed pace, which may mean reducing the number of destinations on this trip or replacing some with destinations that are geographically closer.

Depends on the definition of 'cover'.
Wow! 2 days is definitely not enough! As someone above me said, you have to account for travel time. I would choose fewer destinations and actually experience them versus only popping in for a couple of hours when it took a couple of hours to get there in the first place. That's not enjoyable. Those places are very different. Naples- big city, Pompeii- history, Amalfi/Sorrento- beach vibes. Choose what interests you the most and stick to those.
I have not been to naples or pompei, but definitely do not think you can do all of that in 2 days. Have you been to Florence before? Why only a few hours there? If you only have a few days I would stick near Florence and do day trips from there. Are you leaving from Naples? Is there a reason you need to go south? I'm a big fan of the amalfi coast but I don't think I'd go if I only had a day or two.
That is very ambitious. I will take you a full day to see the Amalfi Coast. You can do Sorrento and Capri in one day.
You can do either Naples and Pompeii or Sorrento and Pompeii in one day.
I seem to recall that there is a ferry from Naples to Sorrento and then to Capri.
There is a train from Naples to Pompeii.
Don't know about thermal pools.
