I don't know whether New Years Day is a big deal in Naples, but major sights like the Archaeological Museum will have holiday closings listed on their websites in the same place as the days and hours of operation. I think there's a good chance the churches will be open; it seems they rarely close, though some may be open only in the morning.
If you want to see The Veiled Christ statue at the Capella Sansevero, you'll need to get a ticket in advance. That seems to sell out ahead of time, even in the winter.
I would not bet on places being open, but I cannot really tell for Naples. Just a warning: the Neapolitan tradition to celebrate New Year is firing firecrackers and fireworks. A lot of them. More than you can believe. It will look like the bombing of Baghdad but do not worry. Exercise a bit of caution.
Make sure you don’t walk in the streets around midnight on New Year’s Eve. That’s when Neapolitans get rid of their old stuff by throwing out from their apartment balconies (for good luck). A Neapolitan friend of mine got rid of his old motorcycle that way, and another one did the same with his refrigerator. Neapolitans do not park their cars under apartment buildings on that night. Fireproof gear and helmets are also advised to walk outside.
