We will be arriving at the Naples train station with luggage. We could leave luggage at our hotel or closer, take it to the museum. The museum said they would hold luggage as a courtesy. Would that be a good idea or should we leave it at the hotel and take a bit longer to get to the museum?
You’ll need a taxi to reach the museum from the station. Then you’ll probably be taxing a taxi from the museum to your hotel. That’s two rides with luggage.
If going first to the hotel check-in isn’t going to take too much out of your time at the museum, I’d plan to go to the hotel, drop off the luggage, and then go the museum, luggage-free. You can finish at the museum without bags being any concern.
Where is your hotel?
I would probably take to the hotel and be rid of it.

There's a Metro station right near the museum, so you may be able to get there from your hotel by public transportation.
The Capella Sansevero is a not-too-long downhill walk from the museum. If you want to see The Veiled Christ, you'll need to book online in advance. Tickets sell out early even in the off-season. Unfortunately, that's a timed ticket, and guessing how much time you'll want to spend in the large archeological museum isn't something I'd want to do.
