Wondering if there is enough to do.
We arrive one afternoon from USA. Will likely just walk around that day.
National Archeologic museum, shopping and underground Naples the second day
Pompei and Vesuvius the third day
Sorrento and Amalfi Coast 3 days
2 days and nights in Capri
Will have another 3/4 day when we come back from Capri to Naples (for the flight back next day) unless we spend that day in Capri as well and return to Naples that night.
Are there enough things to do in Capri for 3 days?
Should I do some of the Naples stuff on last day and may a day trip to Ischia on second day?
Boys like water/beaches. We like culture and shopping...

It's hard to discern your question since your headline refers to just Naples.
If your boys like water, they'll love this trip. Just hanging out and eating gelato should make everyone happy. If they like hiking, even better. They may enjoy the ferry rides, too.
FYI, in June, the Naples Archaeological museum had a clever/odd special focus on Star Wars, tying it into its exhibits. They had Jabba the Hut and a frozen Han Solo in the courtyard for example. Your kids may enjoy that!
Vesuvius is a long steep hike they may balk at. Pompeii will be very hot but intriguing.

There’s so much to do in this area, you won’t run out of ideas I can assure you. If your boys enjoy Pompeii then you should also consider Herculaneum. I think two days and nights on Capri is more than enough. Naples, though a bit chaotic is worth making time for. But you seem to have plenty of time to remain flexible in your daily schedule.
