I notice that when I get a quote on Trenitalia for a point to point ticket requiring several transfers, e.g. Vernazza t;o Levanto to Milan to Venice ($80), this is considerably more expensive than getting a tickets for the same trains from Levanto to Milan ($11) and Milan to Venice ($23). I cannot buy a ticket from Vernazza to Levanto online, but that shouldn't be a problem to get at the station. Am I missing something? Should I buy these tickets individually?
If these are bookable Super Economy tickets, yes. Just make sure you get to Levanto on time. You will not be protected if you regionale from Vernazza is delayed. You should be able to book the Levanto-Venezia in one shot for the sum of the 11 + 23 (euro equivalent).
Without trying to make the same reservation I don't know what is happening. I am guessing that you are getting the Super Economy fares on the individual tickets and not so when you price as a combined trip. Just buy the individual tickets but recognize that should you miss a train, the SE ticket is dead. No exchange, no refund.
Put in the departure and arrival stations and you will get one price for the entire journey. Sometimes a trip with fewer changes can be less expensive than a longer journey, if there are super-economy tickets available.

The ticket from Vernazza to Levanto is likely a Regionale train, and that's why you can't buy online. These are typically offered only seven days prior to travel, and as I mentioned in your other Thread, these are awkward to buy online. I'd suggest just buying these at the station in Vernazza, either from the ticket office or from a Kiosk. It's very easy to do.
If they issue the small tickets (like the old theatre tickets), these are inserted into the validation machines on the left side as I recall.
