My fiancee and I will be coming into milan, in the evening at like 9, for our honeymoon and going to cinque terra the next morning. The airport from dublin is BGY and we will be leaving from LIN, linate, where should we plan to stay? how far is BGY from the trains to CT and if we come back early in the day before our flight and want to see a little of Milan before going to linate the next morning?

BGY is actually just outside of Bergamo. Although I have never been there, I have heard that Bergamo has a lovely old town so you might look there for your first night and then figure out how to get the train from there to the Cinque Terre.
For you last night when you are flying out of Linate, I would suggest that you stay in Milan, close to the Duomo.

Bergamo is beautiful--especially Citta Alta, the high part of the city, it looks like something out of a fairy tale. I prefer Bergamo 100 times over Milan, and you might consider staying there and then taking the train from Bergamo to Milan the next morning (It's a little over half an hour) and from there going to Cinque Terre.
Linate airport is on the eastern edge of Milan, but if you wanted to stay in Milan the night before you leave you could just take a cab to the airport. Just be glad you don't have to go to Malpensa!
