We will be arriving in Milan for a few days before going on to Cortona for a week. Looking for hotel suggestions for Milan. We are also debating whether to take train to Cortona or to drive.

We liked Hotel Duca di York
Milan hotel: Located near da Vinci’s “The Last Supper”, we had a very good experience staying at Antica Locanda Leonardo. The hotel has a wonderful garden too. Good breakfasts.
As far as Cortona, we spent a week there. I recommend that you have a car as there are so many wonderful places to explore in both Tuscany and nearby Umbria. One place we love is Ubaldo Grazia Ceramics in Deruta, Umbria. It dates back to the 1500s. We have a lot of pottery there including a whole set of dishes. We stayed below the city of Cortona for a week in Il Falconiere, highly recommend it.
Like Christine, I have enjoyed Hotel Duca di York on 2 different trips. For myself it was "moderately priced" but I don't know what that means for you. I chose it because of it's location. It is near the Duomo and the Pinacoteca Ambrosiana gallery and about a 30 minute walk to the Last Supper.
Thank you for the suggestion of Hotel Duca di York. While it is in our price range. It is already fully booked for the dates in June my husband and I want.
We stayed at the Hotel Bagliori for one night last May. It was perfect for our needs: clean, comfortable, safe, welcoming. Solid basic breakfast and a nice garden to rest in. They stored our luggage for us the morning of our departure so we could go explore before our afternoon train. 10 minute walk from the main train station and then we walked from the hotel to the Duomo, through the big park, etc. But it would have been easy to take the subway or the bus (we were doing the jet lag beating strategy of moving even though we were tired :)).
The neighborhood is definitely not fancy -- lots of graffiti, etc. But also a school, kids all over the playground at the local park, bike share a block away, etc. We did not feel unsafe, even walking back after dinner (9-10pm or so).
They do get poor reviews for their A/C -- I don't think we used the A/C because it was May -- we we comfortable with a cracked window (we were on the upper floor). There actually is an ancient elevator, but we used the stairs.

Hotel Manzoni is a great hotel on a quiet street - Via Santo Spirito, within easy walking distance to the Duomo. The staff is wonderful, and it is a lovely boutique hotel. We enjoyed being near the metro also.
