Hi, we are ending our 9 day trip to Italy in Milan. We arrive in Milan by rental car around 12 in the afternoon. We have about 5 hours in the city before we head to the airport. We really want to use this time to see The Last Supper. I will buy the tickets and reserve time in advance.
Is there somewhere we can store our luggage during those 5 hrs? Also any parking suggestions in the vicinity of Santa Maria delle Grazia? We dont want to leave the luggage in the parked car due to theft etc.

There are several locations nearby for luggage storage. We intend to use one this spring when we will need to store a boot bag for several days, but they also will store for your few hours.

Do you plan to return the car once you get to the city at a downtown rental car office or do you plan to keep the car and return it at Malpensa?
There are parking structures near the Santa Maria delle Grazie, but you must be careful not to enter the Area C (Congestion Zone) where Santa Maria delle Grazie is located. You must pay to enter there or a camera will fine you.
If you plan to keep the car and return it at the airport I would park at Lampugnano or at the Fiera Milano (both have huge parking structures), which are far from Area C, easy to access from the freeways and also easier to hop off on the freeway to go to Malpensa. From either place you can take the Metro (red line) to Conciliazione metro station, near Santa Maria delle Grazie.
The luggage is a concern, but try to back the car against a wall so the trunk is not easily accessible, leave nothing in sight, and take the valuable items with you in a small packpack.
