Hi, I'm not sure I understand all your questions, but at least I can say that trains are much easier than renting a car for transport from Venezia to Milano. You might use a car to drive around Lago di Como, but personally I would not do it.

If you fly out from Milano I recommend you end with one or two nights in Milano. There is no need to stay in Mialno on the way from Venezia - it is quite short.

Varenna is easy to get to on the train. It is only 4 1/2 to 5 hours from Venice by train, so no need to stay over in Milan. If you want to go to Bellagio, just take the ferry from Varenna.

I wouldn't get a car myself. Just train from Venice to either Varenna or Como (train chg in Milan). From either one you can visit one or both of the other towns by either ferry or bus or combination. Then return to Milan for 1 or 2 nights before going to CT, I would not split Milan into 2 separate nights - not worth the hassle of so many hotel changes. I might even spend an extra night on the lake and only 1 night in Milan.
