We will be arriving in Milan at 9:30 on Sunday Sept 29th. We want to take the 11:13am train from MXP that arrives at Milan Central at 12:07, then the Trenitalia train that leaves at 12:45 to Bolzano. Will we have enough time to clear immigration after landing to make the train from the airport to Milan Central?

Always best to wait til you arrive to purchase any train tickets forward
Get the Trenitalia app and purchase tix once you are thru passport and have your luggage.
Can it be done - absolutely if you are familiar with all facets of the transfer at the airport. If each aspect is new to you it may be stressful if not difficult. If you miss the 11:13 at terminal 1 then making the subsequent train (11:37) will allow you a 7 minute run like crazy to the Bolzano connection. This is doable if you can adapt quickly to the linear layout of Milan Central. I did something similar last November. However, I had jotted down the possible train itineraries and waited to purchase my train tickets (on the app) after securing my luggage. I had a 6 minute connection option in Milan that would have been a breeze to make had I known the station layout. I opted for a train leaving Milan about 30 minutes later. Armed with November’s experience I could do it easily. Without that I don’t recommend it. Do note that you can use a MXP Express train ticket up to three hours after a specific train selection. There are exceptions to this which are listed on the website.

Do we have to worry about the train being sold out if we wait to buy our tickets?

No
You can purchase tix in advance if you must but the discounted tix are not refundable or changeable
So if you are OK losing that money if you miss then go ahead
If you miss that train you will be paying Base Rate on day of, same as if you just wait til arrival to purchase
