You can take the Le Nord train to Como without going into Milan. At Como take the ferry to Bellagio.

You don't have to go all the way into Milan. Catch the "Malpensa Express" train at terminal 1, but get off at Saronno. Take a second train (the "FerrovieNord") from Saronno to Como (the last stop). From Como you can then take a bus or ferry to Bellagio. Easier than it sounds, and doesn't take that long either.
