We will be driving from Messina to Matera. I am confused by ferry information. Do I need to purchase ferry ticket in advance? If so, what website do I use? Thanks for any input.

Not surprisingly, it depends on when you are taking the ferry. In late July and in August you'd better get tickets as soon as possible.
Use the official site of the ferry company with the schedules that fit best your travel plans.
I'd also ask the rental agency if they allow their cars to be loaded on ferries, and who pays in case of scratches.
Incidentally, there are direct flights between Palermo and Bari.

Thanks for your reply. So are Caronte Tourist and Siremar the preferred ferry lines? Do you reserve a time or just the date?

When you book, you must book a specific ferry on a specific Date and a specific time.
I think there are also Tirrenia, GNV (Grandi Navi Veloci), SNAV, Grimaldi, Blie Ferries. There are also consolidators you can use.
