Our flight departs at 6 am and the airport opens at 4 am, we also must drop off our rental car at Hertz. I realize for International flights (Venice-Amsterdam-Atlanta) we should be at the airport in Venice 3.5 hrs prior to departure so I am not sure with baggage check in how this works? Normally I wouldn’t find this problematic if the airport was open.

Venice to Amsterdam is really a domestic flight within Europe.
You will then check your bags all the way through from there to Atlanta.
As the airport is not open very early, just plan to get there when It opens and you will have more than enough time to check in.....and get a last café!
Try and check in 24 hrs. before on your mobile device or a computer if you have access to one, to secure your seats.

Where are you spending your last night? Perhaps drop the car the night before so one less task to do in the morning?
The VCE-AMS flight is within the Schengen zone so arrival 2 hrs ahead is plenty . It is in AMS the formalities of exiting will take place.
