Can we take a train from Malpense (we are arriving Sat eve ~ 20:50) to Varenna at this hour? If not, how much might it cost to take a taxi? Thanks!

No, you can't. The last train from Milano Centrale to Varenna departs at 21:20. You probably won't even be out of the airport by then and it's a one-hour bus ride from the airport to Milano Centrale. According to viamichelin.com, it's 124 km from the airport to Varenna and the drive would take just under two hours. A taxi would cost a small fortune. Spend the night in Milan. Direct trains to Varenna depart at 06:20, 08:20, 10:20, and later.
