We are leaving late from the Milan central train station to Varenna on 25 Aug and wondered what is the latest ferry from Varenna to Bellagio. We hope to make the 8:20pm train but worse case scenario would be the 9:20 which would get us to Varenna about 10:30 on a Friday night. What are our options?

The car ferry runs later than the passenger ferry (and you can ride the car ferry as a walk-on passenger). It will take you around ten minutes to walk to the dock from the train station with your luggage, and the last car ferry for Bellagio leaves Varenna at 23:05 on weekdays. As long as the train is reasonably on time, you should be fine.

In the worst scenario, there are also taxi boats. Not as cheap, but an option nevertheless.
