I don't know about "best", but you can get there on the train. The station is Orta-Miasino.

The cheapest and quickest way, a bit complicated is to take the train from Malpensa to the first stop at Busto-Arsizio, then change to a train to Novara. That train stops at Novara Nord station, then you have to walk about 200 yards to the main Novara station and get a train to Orta-Miasino. That is because the first 2 legs are operated by Trenord, a private railway, and the last leg by Trenitalia, thus need to change stations, which are right next to each other.
