We want to spend 3 nights in one of those, we are coming from Florence. It's around october 6th. Which one do you think is a best option? Regarding activities, expenses, travel, etc.

Both are nice and have plenty of things to see and do. Cost of accommodations is likely similar for like properties.
I would base that decision on where you are going next.
If you go to Venice or Dolomites afterwards for example, then Lake Garda is more conveniently located.
If you go to Malpensa airport for example, then Lake Maggiore is a better choice.
You don't say if you travel by car or not.
Without a car, stay in:
Lake Maggiore: Stresa (train)
Lake Garda South: Peschiera (train)
Lake Garda North (my favorite part of the lake): Malcesine or Riva (both can be reached by bus or ferry, as there is no train in Lake Garda north).
We visited this area a very long time ago so don't know how relevant this all is, but we stayed on the fisherman's island in Lago Maggiore one of the Borromean islands and visited the other two. We really loved it. the view from the hotel terrace to the alps, the charm of the little islands -- a very nice place to get over jet lag. Isola de Pescatori --
I agree with Roberto. The best choice may depend on where you'll be going after your lake visit. Which lake to choose is somewhat subjective, but my favourite is Lake Maggiore and Stresa. It's not only a beautiful city, but there are some interesting sightseeing opportunities there, including the beautiful Borromeo Islands. You could also take a day trip to Locarno (Switzerland) on the scenic Cento Valli railway and return to Stresa in the evening by boat. I didn't find that Lake Garda had as many activities to offer (unless you like outdoor sports).
