Can Isola Bella, Isola Madre and Stresa all be seen comfortably in one day trip from Milan? We are flying home from Malpensa airport. Would we be better off getting to the airport from Milan or from Stresa?

It depends on your flight time. There is a scheduled bus service between Stresa and Malpensa on Alibus. The first bus is at 6:30 and gets to Malpensa at 7:30.

But from Milano Centrale the bus and train service is practically continuous.
As for a day trip from Milano, Its only a 1 hour and 10 min regional train from Milano Centrale every hour. you could leave at 8:30 and be back by 6:30 pm giving you 8 hours there.

It would help to have some idea what time your flight departs?
Seeing Isola Bella, Isola Madre and Stresa all in a day trip can be done, but whether that can be done "comfortably" is a matter of opinion. Spending one or two nights there would be better.
As Sam noted, MXP is easily reached from Stresa and which transportation option to use will depend to some extent on your flight time.

You can also travel from Stresa to Malpensa by train. The fastest way is a train from Stresa to Gallarate (30-35 min) then a bus or taxi from Gallarate to airport (10 min taxi, a few more by bus).
You can also stay on the train a bit longer to Busto Arsizio then take the Malpensa Express to the airport from Busto. It's a bit of backtracking therefore a few minutes longer than the Gallarate option.
With a rental car it's about 40-45 min drive from Stresa to the Airport parking structure.
