It would help to know exactly where you plan on staying on Lago di Como, as the transportation options will vary a bit. If you'll be staying in Varenna (which is the usual favourite with many here), then it's very easy to travel by train to Milano Centrale (1H:03M) and then connect with the Freccia high speed to Venice (2H:35M if you connect with one of the direct trains).
