As Sam mentioned it depends from which town on Lake Como you come from and to which town on Lake Maggiore you go to. Since most followers of the Rick Steves' cult go to Varenna on Lake Como and to Stresa on Lake Maggiore, I'll assume you belong to the same cult and will be using those cities. In that case the fastest way is a train from Varenna to Milano Centrale and then another train from Milano Centrale to Stresa. Total travel time is approx. 2 hrs and 45 min.
