I’ll be taking the train from Milan to Lake Como in early September and staying 3 or 4 days. From there I want to take the train to Basil. What is the best way to do that?

Where in Lake Como? It makes a difference. Note that the correct spelling is Basel.
I haven’t made a final decision on where to stay yet. I assume it would the most convenient to stay on the east side of the lake in terms of catching the train to Basel.

Most convenient side would be the west side near Como city for trains to Basel.
The line to Basel runs from Milan to Monza to Como to Lugano and then north; you can board a train at any of these stations (not sure all trains stop in Monza, however). A change somewhere in Switzerland (Zürich or Olten) is probably necessary.
