Where are you coming from beforehand? Where are you going afterwards?And by what method of transport?
Varenna is on the east side. It is on the rail line which runs along the east side of the lake, from Milan to Tirano and then over the Alps to Switzerland (Bernina Line). It is thus super convenient to fit in between Italian and Swiss locations.
Menaggio is on the west side of the lake, no trains, just buses from Lugano and Como town, plus lake boats.

In the town of Varenna, there is an elegant old Italian villa with a wonderful ambiance and beautiful gardens that has been turned into a hotel named Villa Cipressi. Enjoyed our stay and would stay there again in a heart beat. The ferry to the other towns on the lake is just a short walk from the hotel.

Menaggio can also be reached by car, horseback, and on foot, not just buses and lake boats.
To Menaggio and Varenna, you can add Bellagio to your potential choices.
Bellagio is actually the most famous of them all.
