We want to create an itnerary to the southern part of Italy, but plan to fly into Florence and spend time it is any, then high speed train to the south.
Any suggestions? We’d like to include Sicily if possible. We are thinking about 12 days.

What is it you mean by "southern Italy"? How long will you stay in Florence?

RS has a 13 day tour of South Italy and a 12 day tour of Sicily. You really want to try to do both in 12 days?
If you are committed to doing so, the best suggestion I have is to study the "Itinerary" for each of those Tours and pick what is most important to you. As a DIY project you will not move as fast as a tour does.

What does this mean?
12 days are barely enough for just (part of) Sicily, if you must absolutely include the largest island on the Med in your itinerary.
Florence needs at least 3 nights for the bare basics.
Florence to Palermo (Sicily), via land, is about 750 miles, almost the same distance as San Francisco to Seattle (or New York to Chicago), with also a ferryboat crossing along the way. That means that if you want to get there quickly you need to fly, because the high speed train (HST) is not going to cut it, since the high speed rail stops in Naples (300 miles south of Florence), and the rest of the way is on rather not so speedy traditional rail (and boat).
If you want to experience the high speed rail, and only have 12 days, you could curb your enthusiasm, and limit your visit to Florence, Rome (90 min south of Florence by HST) and maybe Naples area (75 min south of Rome via HST) and its beautiful Gulf (including Pompeii, Capri island and Amalfi Coast)
