Italy Itinerary Questions

I have planned two weeks in northern Italy, and now I want to add another stop. Original itinerary goes like this: Fly to Milan, train to Varenna on Lake Como, train to Florence, (then train to Avignon, then on to Paris).
I’ve made reservations for Varenna, Florence, Avignon and Paris, and I will keep to those dates. But I now want to add Padua to the start of the trip.
My questions are:
Do I fly into Milan or Venice to get to Padua?
If Milan is best, how does one get from Malpensa airport to Milano Centrale?

Having done a Village Italy tour that starts in Italy, we were told to fly into Venice. There is a bus right at the airport that can take you directly to the bus station in Padova. From there depending on where your hotel is, you can take a cab or a tram from there.

FSBusItalia has a direct bus from the Venice Marco Polo Airport to Padua - it takes ~1/2 hour. Of course, there are train options also, but they involve transfers.
