My boyfriend and I are planning a 12 day trip to Italy for the first week in September. I'd like to spend 2 days in Venice, 2 days in Florence and 3 in Cinque Terra leaving a remainder of 5 days. We don't want to see Rome (I've been before) but both are interested in seeing Naples and some of the southern coastal towns. Any itinerary suggestions?

First fly open jaw. Into Venice out of Rome or Naples.
If you are not doing the hill towns in Tuscany after the CT then head south by train to Naples and then to Sorrento. Sorrento as a base - visit Capri and Positano, Amalfi by ferry and bus.
You will love this area.

How long does it take to get from Cinque Terra to Sorrento by train and would it be better to fly?

It takes 6 h 32m on a nonstop train from La Spezia to Naples.
From Naples to Sorrento is about 90m.
Air is 2h40m at about $192.00p/p.
