We will fly from USA to Milan and then go to Verenna via train.
We will stay at Villa Torretta for 4 nights.
We will then go to Cinque Terre via train for 4 nights at Manuels Guest House.
We then take the train back to Milan for a flight to Santorini
We stay 4 nights at the Hotel Mylos in Santorini (we may rent a car).
We will than fly to Athens for 2 nights at Amalia hotel before flying home.

How soon would I need to book my Milan to Santorini and Santorini to Athens flights?
Looks like a good plan! While in Varenna, I suggest a day trip loop from Menaggio to Lugano (by bus) to Como (by train) to Varenna (by fast ferry). This can easily be done in a day. Lugano is a nice town and lake. In Como, you can take the funicular up to Brunate for some really great views. Have a great trip!
Edit: You can buy the train ticket to Varenna-Esino at the Milan airport. I would go ahead and buy the plane tickets since you have your plan laid out. Fares will likely not decline over the next month or so.
I am looking at flights within Europe now for June and August.
Driving in Santorini is not terrible, but there are some winding roads on the way to Akrotiri.
I think we will taxi to the hotel in Santorin and rent a car in town for 2 days, then taxi to the airport to fly to Athens
Four nights in Santorini and two in Athens. I loved Santorini, but you can see the entire Island in one day.
Athens is a bit rundown since the financial crash, but there is a lot to see in Athens and the area.
