We would like to do a trip to northern Italy and Switzerland but wanted to also go to Amsterdam and Bruges. Any cities in Germany that are worth visiting that are en route? We are traveling with 2 kids ages 9 and 12.

How much time do you have? Are you using public transportation or renting a car? Where will you be in Switzerland? When are you going?
Depending on your desired destinations in Italy and Switzerland, my preferred option would be a flight from Zurich or Milan to Brussels or Amsterdam.
En route from where? You haven't said where you are coming from to get to northern Italy and Switzerland. And also what method of transport will you be using (car, train, plane, hiking, ...).
Well, traveling either way, you have European capitals in line, Paris, Brussels, Luxembourg are some.
I would suggest the Lake Geneva area, then to Paris environs, then to Brussels (great food city), then Bruges and catch the train to Amsterdam. Alternatively you do Germany on the way up, maybe Stuttgart, Frankfurt, Dusseldorf. If you haven't been to Lucerne you might fit that in somehow.
